N6-Methyladenine DNA Methylation in Japonica and Indica Rice Genomes and Its Association with Gene Expression,Plant Development, and Stress Responses显示文摘N6-Methyladenine (6mA)DNA methylation has recently been implicated as a potential new epigenetic marker in eukaryotes, including the dioot modelArabidopsis thaliana. However, the conservation and divergence of 6mA distribution patterns and functions in plants remain elusive. Here we report high-quality 6mA methylomes at single-nucleotide resolution in rice based on substantially improved genome sequences of two rice cultivars,Nipponbare (Nip;Japonica)and 93-11 (Indica).Analysis of 6mA genomic distribution and its association with transcription suggest that 6mA distribution and function is rather conserved between rice and Arabidopsis. We found that 6mA levels are positively correlated with the expression of key stressrelated genes, which may be responsible for the difference in stress tolerance between Nip and 93-11. Moreover,we showed that mutations in DDM1 cause defects in plant growth and decreased 6mA level. Our results reveal that 6mA is a conserved DNA modification that is positively associated with gene expression and contributes to key agronomic traits in plants. | Qian Zhang Zhe Liang Xuean Cui Changmian Ji Yun Li Pingxian Zhang Jingrong Liu Adeel Riaz Pu Yao Min Liu Yunpeng Wang Tiegang Lu Hao Yu Donglei Yang Hongkun Zheng Xiaofeng Gu | 2018 | Molecular Plant2018,11,12: | 18
A Chromosome-Scale Genome Assembly of Paper Mulberry(Bmussonetia papyrifera)Provides New Insights into Its Forage and Papermaking Usage显示文摘Paper mulberry(Broussonetia papyrifera)is a well-known woody tree historically used for Cai Lun papermaking, one of the four great inventions of ancient China.More recently,Paper mulberry has also been used as forage to address the shortage of feedstuff because of its digestible crude fiber and high protein contents. In this study,we obtained a chromosome-scale genome assembly for Paper mulberry using integrated approaches, including Illumina and PacBio sequencing platform as well as Hi-C,optical,and genetic maps. The assembled Paper mulberry genome consists of 386.83 Mb,which is close to the estimated size, and 99.25%(383.93 Mb)of the assembly was assigned to 13 pseudochromosomes.Comparative genomic analysis revealed the expansion and contraction in the flavonoid and lignin biosynthetic gene families, respectively, accounting for the enhanced flavonoid and decreased lignin biosynthesis in Paper mulberry. Moreover, the increased ratio of syringyl-lignin to guaiacyl-lignin in Paper mulberry underscores its suitability for use in medicine, forage, papermaking, and barkcloth making. We also identified the rootassociated microbiota of Paper mulberry and found that Pseudomonas and Rhizobia were enriched in its roots and may provide the source of nitrogen for its stems and leaves via symbiotic nitrogen fixation.Collectively, these results suggest that Paper mulberry might have undergone adaptive evolution and recruited nitrogen-fixing microbes to promote growth by enhancing flavonoid production and altering lignin monomer composition. Our study provides significant insights into genetic basis of the usefulness of Paper mulberry in papermaking and barkcloth making, and as forage. These insights will facilitate further domestication and selection as well as industrial utilization of Paper mulberry worldwide. | Xianjun Peng Hui Liu Peilin Chen Feng Tang Yanmin Hu Fenfen Wang Zhi Pi Meiling Zhao Naizhi Chen Hui Chen Xiaokang Zhang Xueqing Yan Min Liu Xiaojun Fu Guofeng Zhao Pu Yao Lili Wang He Dai Xuming Li Wei Xiong Wencai Xu Hongkun Zheng Haiyan Yu Shihua Shen | 2019 | Molecular Plant2019,12,5: | 18
Combination of rhamnolipid and biochar in assisting phytoremediation of petroleum hydrocarbon contaminated soil using Spartina anglica显示文摘Biochar (BC) and rhamnolipid (RL) is used in bioremediation of petroleum hydrocarbons, however, the combined effect of BC and RL in phytoremediation has not been studied until now.In this paper, the phytoremediation of petroleum hydrocarbon-contaminated soil using novel plant Spartina anglica was enhanced by the combination of biochar (BC) and rhamnolipid (RL).Samples of petroleum-contaminated soil (10,30 and 50 g/kg) were amended by BC,BC+ RL and rhamnolipid modified biochar (RMB),respectively. After 60 day's cultivation, the removal rate of total petroleum hydrocarbons (TPHs) for unplanted soil (UP),planted soil (P),planted soil with BC addition (P-BC),planted soil with BC and RL addition (P-BC + RL) and planted soil with addition ofRMB (P-RMB) were 8.6%,19.1%,27.7%,32.4% and 35.1% in soil with TPHs concentration of 30 g/kg,respectively.Compared with UP,the plantation of Spartina anglica significantly decreased the concentration of C8-14 and tricyclic PAHs.Furthermore, the application of BC and RMB alleviated the toxicity of petroleum hydrocarbons to Spartina anglica via improving plant growth with increasing plant height, root vitality and total chlorophyll content.High-throughput sequencing result indicated that rhizosphere microbial community of Spartina anglica was regulated by the application of BC and RMB,with increase of bacteria and plant mycorrhizal symbiotic fungus in biochar and RMB amended soil. | Meinan Zhen Hongkun Chen Qinglong Liu Benru Song Yizhi Wang Jingchun Tang | 2019 | Journal of Environmental Sciences2019,31,11: | 15
Improved Brassica rapa reference genome by single-molecule sequencing and chromosome conformation capture technologies显示文摘Brassica rapa comprises several important cultivated vegetables and oil crops.Current reference genome assemblies of Brassica rapa are quite fragmented and not highly contiguous, thereby limiting extensive genetic and genomic analyses. Here,we report an improved assembly of the B.rapa genome(v3.0)using single-molecule sequencing, optical mapping, and chromosome conformation capture technologies(Hi-C).Relative to the previous reference genomes, our assembly features a contig N50 size of 1.45 Mb,representing a~30-fold improvement. We also identified a new event that occurred in the B.rapa genome~1.2 million years ago, when a long terminal repeat retrotransposon(LTR-RT)expanded.Further analysis refined the relationship of genome blocks and accurately located the centromeres in the B.rapa genome. The B.rapa genome v3.0 will serve as an important community resource for future genetic and genomic studies in B.rapa.This resource will facilitate breeding efforts in B.rapa,as well as comparative genomic analysis with other Brassica species. | Lei Zhang Xu Cai Jian Wu Min Liu Stefan Grob Feng Cheng Jianli Liang Chengcheng Cai Zhiyuan Liu Bo Liu Fan Wang Song Li Fuyan Liu Xuming Li Lin Cheng Wencai Yang Mai-he Li Ueli Grossniklaus Hongkun Zheng Xiaowu Wang | 2018 | Horticulture Research2018,5,1: | 10
Population Genomic Analysis and De Novo Assembly Reveal the Origin of Weedy Rice as an Evolutionary Game显示文摘Crop weediness, especially that of weedy rice(Oryza sativa f.spontanea),remains mysterious.Weedy rice possesses robust ecological adaptability;however, how this strain originated and gradually formed proprietary genetic features remains unclear? Here,we demonstrate that weedy rice at Asian high latitudes(WRAH)is phylogenetically well defined and possesses unselected genomic characteristics in many divergence regions between weedy and cultivated rice.We also identified novel quantitative trait loci underlying weedy-specific traits, and revealed that a genome block on the end of chromosome 1 is associated with rice weediness. To identify the genomic modifications underlying weedy rice evolution,we generated the first de novo assembly of a high-quality weedy rice genome(WR04-6),and conducted a comparative genomics study between WR04-6 with other rice reference genomes.Multiple lines of evidence, including the results of demographic scenario comparisons, suggest that differentiation between weedy rice and cultivated rice was initiated by genetic improvement of cultivated rice and that the essence of weediness arose through semi-domestication.A plant height model further implied that the origin of WRAH can be modeled as an evolutionary game and indicated that strategy-based selection driven by fitness shaped its genomic diversity. | Jian Sun Dianrong Ma Liang Tang Minghui Zhao Guangchen Zhangh Wenjia Wang Jiayu Song Xiang Li Zimeng Liu Wenxing Zhang Quan Xu Yuncheng Zhou Jianzhong Wu Toshio Yamamoto Fei Dai Yan Lei Song Li Gang Zhou Hongkun Zheng Zhengjin Xu Wenfu Chen | 2019 | Molecular Plant2019,12,5: | 9
Effect of N fertilization rate on soil alkalihydrolyzable N, subtending leaf N concentration, fiber yield, and quality of cotton显示文摘Soil alkali-hydrolyzable nitrogen, which is sensitive to N fertilization rate, is one of the indicators of soil nitrogen supplying capacity. Two field experiments were conducted in Dongtai(120°19″ E, 32°52″ N), Jiangsu, China in 2009 and Dafeng(120°28″ E, 33°12″ N), Jiangsu province, China in 2010. Six nitrogen rates(0, 150, 300, 375, 450, and 600 kg ha^(-1)) were used to study the effect of N fertilization rate on soil alkali-hydrolyzable nitrogen content(SAHNC), subtending leaf nitrogen concentration(SLNC), yield, and fiber quality. In both Dongtai and Dafeng experiment station, the highest yield(1709 kg ha^(-1)), best quality(fiber length 30.6 mm, fiber strength 31.6 c N tex^(-1), micronaire 4.82), and highest N agronomic efficiency(2.03 kg kg^(-1)) were achieved at the nitrogen fertilization rate of 375 kg ha^(-1). The dynamics of SAHNC and SLNC could be simulated with a cubic and an exponential function, respectively. The changes in SAHNC were consistent with the changes in SLNC. Optimal average rate(0.276 mg day^(-1)) and duration(51.8 days) of SAHNC rapid decline were similar to the values obtained at the nitrogen rate of 375 kg ha^(-1)at which cotton showed highest fiber yield, quality, and N agronomic efficiency. Thus, the levels and strategies of nitrogen fertilization can affect SAHNC dynamics. The N fertilization rate that optimizes soil alkali-hydrolyzable nitrogen content would optimize the subtending leaf nitrogen concentration and thereby increase the yield and quality of the cotton fiber. | Binglin Chen Hongkun Yang Weichao Song Chunyu Liu Jiao Xu Wenqing Zhao Zhiguo Zhou | 2016 | The Crop Journal2016,4,4: | 8
Differentiation potential of bone marrow mesenchymal stem cells in duck显示文摘The bone marrow mesenchymal stem cells(MSCs) are multipotent stem cells which can differentiate into mesenchymal cells in vitro. In this study,MSCs in duck were isolated from bone marrow by density gradient centrifuge separation, purified and expanded in the me-dium.The primary MSCs were expanded for 11 passages. The different-passage MSCs were induced to differentiate into osteoblasts and neuron-like cells.Karyotype analysis indicated that MSCs kept diploid condition and the hereditary feature was stable. The different-passage MSCs expressed CD44,ICAM-1 and SSEA-4,but not CD34,CD45 and SSEA-1 when detected by immunofluorescence staining. There was no significant difference among the positive rates of passages 2,6 and 8(P > 0.05),but a significant difference existed among those of passages 2,6,8 and 11(P < 0.05).After the osteogenic inducement was added, the induced different-passage MSCs expressed high-level alkaline phosphatase(ALP),and are positive for tetracycline staining,Alizarin Red staining and Von Kossa staining. After the neural inducement was added, about 70% cells exhibited typical neuron-like phenotype, the induced different-passage MSCs expressed Nestin,neuron-specific enolase(NSE) and glial fibrillary acidic protein(GFAP) when detected by immunofluorescence staining. There was no significant difference among the positive rates of passages 3,4 and 6(P>0.05),but a significant difference existed among those of passages 3,4,6 and 8(P<0.05).These results suggest that MSCs in duck were capable of differentiating into osteoblasts and neuron-like cells in vitro. | Linfeng Li Xiujuan Bai Xuelian Gong Hongkun Liu Lina Chen Weijun Guan Yuehui Ma | 2009 | Journal of Genetics and Genomics2009,36,3: | 8
Computer vision technology in agricultural automation--A review显示文摘Computer vision is a field that involves making a machine “see”.This technology uses a camera and computer instead of the human eye to identify, track and measure targets for further image processing. With the development of computer vision, such technology has been widely used in the field of agricultural automation and plays a key role in its development. This review systematically summarizes and analyzes the technologies and challenges over the past three years and explores future opportunities and prospects to form the latest reference for researchers.Through the analyses,it is found that the existing technology can help the development of agricultural automation for small field farming to achieve the advantages of low cost, high efficiency and high precision. However, there are still major challenges.First, the technology will continue to expand into new application areas in the future, and there will be more technological issues that need to be overcome. It is essential to build large-scale data sets.Second, with the rapid development of agricultural automation, the demand for professionals will continue to grow. Finally, the robust performance of related technologies in various complex environments will also face challenges.Through analysis and discussion,we believe that in the future, computer vision technology will be combined with intelligent technology such as deep learning technology,be applied to every aspect of agricultural production management based on large-scale datasets,be more widely used to solve the current agricultural problems, and better improve the economic, general and robust performance of agricultural automation systems, thus promoting the development of agricultural automation equipment and systems in a more intelligent direction. | Hongkun Tian Tianhai Wang Yadong Liu Xi Qiao Yanzhou Li | 2020 | Information Processing in Agriculture2020,7,1: | 8
Comparison of microwave assisted extraction with hot reflux extraction in acquirement and degradation of anthocyanin from powdered blueberry显示文摘Acquirement and degradation kinetics of anthocyanin from powdered blueberry were studied to analyze the degradation reason and improve the yield of anthocyanin under microwave assisted extraction(MAE)conditions.Hot reflux extraction(HRE)method was employed as a reference with MAE to discriminate the influences of the microwave irradiation under the same extraction temperature at 30℃-70℃.Ethanol was selected as extraction solvent.Microwave volumetric heating improves the diffusion and solubility of anthocyanin within powdered blueberry particles in the pre-heating period. The kinetic coefficients,in terms of delivery kinetic and diffusion kinetic, are lower in MAE than that in HRE.Four anthocyanins including delphinidin, cyanidin, malvidin and pelaronidin were detected in the anthocyanin extracts from blueberry.Delphinidin, cyaniding, and pelargonidin contents significantly decrease, but malvidin was unchanged in MAE.Anthocyanin yield increases with elevating extraction temperatures, but anthocyanin degradation occurred at 41.2℃.The acquirement amount of anthocyanin is lower than its degradation amount when microwave extraction temperature is higher than 53.6℃.The self-aggregation of anthocyanin molecules and degradation results in the reduction of anthocyanin yield extracted from blueberry powder. In MAE,microwave volumetric heating results in the rapidly elevated temperature in pre-heating stage and generation of internal pressure to improve the acquirement of anthocyanin and the non-thermal effect from microwave field may weak the effect of temperature to decline the degradation of anthocyanin to monomer. The non-thermal microwave irradiation has pronounced effects compared to the effects of temperature on the structure changes of anthocyanin molecules at extraction temperature below 50℃.In HRE,convection mode of heat transfer in extraction system form the non-uniform distribution of temperature in the extraction vials to decrease the acquirement yield of anthocyanin from the blueberry powder. The research results provide valuable data to optimize extraction temperature for high extraction yield and bioactivity of anthocyanin in microwave extraction process. | Sun Yu Xue Hongkun Liu Chenghai Liu Chai Su Xiaolin Zheng Xianzhe | 2016 | International Journal of Agricultural and Biological Engineering2016,9,6: | 7
Surgical intervention combined with weight-bearing walking training improves neurological recoveries in 320 patients with clinically complete spinal cord injury:a prospective self-controlled study显示文摘Although a large number of trials in the SCI field have been conducted, few proven gains have been realized for patients. In the present study,we determined the efficacy of a novel combination treatment involving surgical intervention and long-term weight-bearing walking training in spinal cord injury(SCI)subjects clinically diagnosed as complete or American Spinal Injury Association Impairment Scale(AIS)Class A(AIS-A).A total of 320 clinically complete SCI subjects(271 male and 49 female),aged 16–60 years, received early(≤7 days,n=201)or delayed(8–30 days,n=119)surgical interventions to reduce intraspinal or intramedullary pressure.Fifteen days post-surgery,all subjects received a weight-bearing walking training with the“Kunming Locomotion Training Program(KLTP)”for a duration of 6 months. The neurological deficit and recovery were assessed using the AIS scale and a 10-point Kunming Locomotor Scale(KLS).We found that surgical intervention significantly improved AIS scores measured at 15 days post-surgery as compared to the pre-surgery baseline scores.Significant improvement of AIS scores was detected at 3 and 6 months and the KLS further showed significant improvements between all pair-wise comparisons of time points of 15 days,3 or 6 months indicating continued improvement in walking scores during the 6-month period. In conclusion, combining surgical intervention within 1 month post-injury and weight-bearing locomotor training promoted continued and statistically significant neurological recoveries in subjects with clinically complete SCI,which generally shows little clinical recovery within the first year after injury and most are permanently disabled. This study was approved by the Science and Research Committee of Kunming General Hospital of PLA and Kunming Tongren Hospital,China and registered at ClinicalTrials.gov(Identifier:NCT04034108)on July 26,2019. | Yansheng Liu Jia-Xin Xie Fang Niu Zhexi Xu Pengju Tan Caihong Shen Hongkun Gao Song Liu Zhengwen Ma Kwok-Fai So Wutian Wu Chen Chen Sujuan Gao Xiao-Ming Xu Hui Zhu | 2021 | Neural Regeneration Research2021,16,5: | 3
Experimental Study on Enhancement of Bubble Absorption of Gaseous CO2 with Nanofluids in Ammonia显示文摘In order to study the effects of nanoparticles on the CO_2 absorption in ammonia, nanofluids with different ammonia concentration and different nanoparticle solid loading were prepared by a two-step method. The nanofluids-enhanced gas absorption test devices were also established. The CO_2 absorption in TiO_2,CuO,SiO_2 nanofluids, which nanoparticles solid loading were 1. 0-8. 0 g/L,was tested respectively. In comparison with the blank absorption experiment, the effects of nanoparticle solid loading, nanoparticle types, ammonia concentration on the removal efficiency and removal rate were obtained. Experimental results show that adding nanoparticles can enhance the removal efficiency and removal rate, which increase first and then decrease with the increase of nanoparticle solid loading, and there exists an optimum solid loading of TiO_2 nanoparticles. The effect of SiO_2 nanofluid is inhibitory on the reaction. The enhancement factor of CuO nanofluid is always hovering around 1,which does not show the obvious enhancement or inhibition on the reaction. The optimum solid loading decreases gradually with the increase of ammonia concentration. In addition, according to the experimental results, the mechanism of enhanced absorption was analyzed theoretically. | Lijun Fang Hongkun Liu Yan Bian Yudong Liu YaliYang | 2017 | Journal of Harbin Institute of Technology(New Series)2017,24,2: | 2

Nonlinear optical absorption properties of InP nanowires and applications as a saturable absorber显示文摘Indium phosphide(InP)nanowires(NWs)have attracted significant attention due to their exotic properties that are different from the bulk counterparts, and have been widely used for light generation, amplification, detection, modulation, and switching,etc.Here,high-quality InP NWs were directly grown on a quartz substrate by the Au-nanoparticle assisted vapor-liquid-solid method. We thoroughly studied their nonlinear optical absorption properties at 1.06μm by the open-aperture Z-scan method.Interestingly,a transition phenomenon from satu-rable absorption(SA)to reverse saturable absorption(RSA)was observed with the increase of the incident laser intensity. In the analysis,we found that the effective nonlinear absorption cofficient(βeff-10^2 cm/MW)under the SA process was 3 orders of magnitude larger than that during the RSA processes.Furthermore, the SA proper-ties of InP NWs were experimentally verified by using them as a saturable absorber for a passively Q-switched Nd:YVO4 solid-state laser at 1.06μm,where the shortest pulse width of 462 ns and largest single pulse energy of 1.32μJ were obtained. Moreover, the ultrafast carrier relaxation dynamics were basically studied, and the intraband and inter-band ultrafast carrier relaxation times of 8.1 and 63.8 ps,respectively, were measured by a degenerate pump-probe method with the probe laser of 800 nm.These results well demonstrate the nonlinear optical absorption properties, which show the excellent light manipulating capabilities of InP NWs and pave a way for their applications in ultrafast nanophotonic devices. | JUNTING LIU HONGKUN NIE BINGZHENG YAN KEJIAN YANG HE YANG VLADISLAV KHAYRUDINOV HARRI LIPSANEN BAITAO ZHANG JINGLIANG HE | 2020 | Photonics Research2020,8,6: | 2
Straw mulch-based no-tillage improves tillering capability of dryland wheat by reducing asymmetric competition between main stem and tillers显示文摘The moisture-conserving effect of straw mulch-based no-tillage(SMNT)is expected to increase fertile spikes and grain yield in environments with rainfall less than 200 mm.However, the mechanisms under-lying the positive effect of SMNT on wheat tillering are not fully elucidated.A split-plot experiment was designed to investigate the combined effects of SMNT and cultivars on tillering of dryland wheat grown under both dry and favorable climates.Application of SMNT to a cultivar with 1-2 tillers exploited both tillering and kernel-number plasticity, increasing the mean grain yield by 20.5%.This increase was attrib-uted primarily to an increased first-tiller emergence rate resulting from increased N uptake, leaf N con-tent,and N remobilization from tillers to their grain. The second and third tillers,as transient sinks, contributed to the tiller survival rate, which depends on tiller leaf number. The increased total N uptake by SMNT also increased the dry mass yield of tillers and the C:N ratio, reducing the asymmetric compe-tition between main stem and tillers.Owing to these beneficial effects, reduced mitogen-activated pro-tein kinase(MAPK)and abscisic acid signals were observed under SMNT,whereas indole-3-acetic acid(IAA)signals and genes involved in DNA replication and mismatch repair were increased. These signals activated three critical transcription factors(the calmodulin-binding transcription activator,GRAS domain, and cysteine-2/histidine-2 family)and further increased rapid drought response and tiller main-tenance after stem extension.Phenylpropanoid biosynthesis, sphingolipid biosynthesis, and galactose metabolism were most relevant to increased tillering under SMNT because of their critical role in drought response and lignin biosynthesis. Our results suggest that straw mulch-based no-tillage activates rapid drought response and improved wheat tillering by coordinating root N uptake,N remobilization, and asymmetric competition between main stem and tillers. | Hongkun Yang Yun Xiao Peng He Dailong Ai Qiaosheng Zou Jian Hu Qiong Liu Xiulan Huang Ting Zheng Gaoqiong Fan | 2022 | The Crop Journal2022,10,3: | 2

Living biobank-based cancer organoids: prospects and challenges in cancer research显示文摘Biobanks bridge the gap between basic and translational research.Traditional cancer biobanks typically contain normal and tumor tissues, and matched blood. However, biospecimens in traditional biobanks are usually nonrenewable. In recent years, increased interest has focused on establishing living biobanks, including organoid biobanks, for the collection and storage of viable and functional tissues for long periods of time. The organoid model is based on a 3D in vitro cell culture system,is highly similar to primary tissues and organs in vivo, and can recapitulate the phenotypic and genetic characteristics of target organs.Publications on cancer organoids have recently increased, and many types of cancer organoids have been used for modeling cancer processes,as well as for drug discovery and screening. On the basis of the current research status, more exploration of cancer organoids through technical advancements is required to improve reproducibility and scalability. Moreover, given the natural characteristics of organoids, greater attention must be paid to ethical considerations. Here,we summarize recent advances in cancer organoid biobanking research, encompassing rectal, gastric, pancreatic, breast, and glioblastoma cancers.Living cancer biobanks that contain cancerous tissues and matched organoids with different genetic backgrounds, subtypes, and individualized characteristics will eventually contribute to the understanding of cancer and ultimately facilitate the development of innovative treatments. | Haixin Li Hongkun Liu Kexin Chen | 2022 | Cancer Biology & Medicine2022,19,7: | 1
