Description of the First Strain of 2019-nCoV,C-Tan-nCoV Wuhan Strain-National Pathogen Resource Center,China,2020显示文摘The recent outbreak of novel coronavirus-infected pneumonia(NCIP)in China(1)has attracted much attention domestically and internationally. As the outbreak occurred,China carried out emergency responses quickly, notified the World Health Organization(WHO)in a timely manner, and shared the viral gene sequence with international communities immediately after pathogenic identification.Qiang Wei Yanhai Wang Juncai Ma Jun Han Mengnan Jiang Li Zhao Fei Ye Jingdong Song Bo Liu Linhuan Wu Wenjie Tan Guizhen Wu George FGao Jianjun Liu 2020China CDC weekly2020,2,6:5
Laboratory information management system for biosafety laboratory:Safety and efficiency显示文摘Laboratory information management system(LIMS)has been widely used to facilitate laboratory activities. However, the current LIMSs do not contain functions to improve the safety of laboratory work, which is the major concern of biosafety laboratories(BSLs).With tons of biosafety information that need to be managed and an increasing number of biosafety-related research projects under way,it is worthy of expanding the current framework of LIMS and building a system that is more suitable for BSL usage.Such a system should carefully trade off between the safety and efficiency of regular lab activities, allowing the laboratory staff to conduct their research as free as possible while ensuring their and the environment’s safety. In order to achieve this goal, the information on the research contents, laboratory personnel, experimental materials and experimental equipment need to be well collected and fully utilized by a centralized system and its databases.Dingzhong Sun Linhuan Wu Guomei Fan 2021Journal of Biosafety and Biosecurity2021,3,1:4
Genetic tracing of HCoV-19 for the re-emerging outbreak of COVID-19 in Beijing, China显示文摘The ongoing pandemic of coronavirus disease 2019(COVID-19)caused by a novel severe acute respiratory syndrome coronavirus 2(SARS-CoV-2,also named as 2019-nCoV or HCoV-19)poses an unprecedented threat to public health(Zhu et al.,2020;Wang et al.,2020;Jiang et al.,2020).The novel HCoV-19 virus has rapidly spread into multiple countries across the world since it was first reported in December 2019.The World Health Organization(WHO)declared COVID-19 as a pandemic on 11th March 2020.As of 4th July, over 10 million confirmed COVID-19 cases have been reported in over 200 countries/regions with more than 0.5 million deaths, including 85,287 documented cases and 4,648 deaths in China(WHO,2020a).Jing Yang Peihua Niu Lijuan Chen Liang Wang Li Zhao Baoying Huang Juncai Ma Songnian Hu Linhuan Wu Guizhen Wu Chun Huang Yuhai Bi Wenjie Tan 2021Protein & Cell2021,12,1:2
Web Resources for Microbial Data显示文摘There are multitudes of web resources that are quite useful for the microbial scientific research community. Here, we provide a brief introduction on some of the most notable microbial web resources and an evaluation of them based upon our own user experience.Qinglan Sun Li Liu Linhuan Wu Wei Li Quanhe Liu Jianyuan Zhang Di Liu Juncai Ma 2015Genomics, Proteomics & Bioinformatics2015,13,1:1
Relatively rapid evolution rates of SARS-CoV-2 spike gene at the primary stage of massive vaccination显示文摘A series of stringent non-pharmacological and pharmacological interventions were implemented to contain the pandemic but the pandemic continues. Moreover, vaccination breakthrough infection and reinfection in convalescent coronavirus disease 2019(COVID-19)cases have been reported.Further, severe acute respiratory syndrome coronavirus 2(SARS-CoV-2)variants emerged with mutations in spike(S)gene, the target of most current vaccines.Importantly, the mutations exhibit a trend of immune escape from the vaccination.Herein the scientific question that if the vaccination drives genetic or antigenic drifts of SARS-CoV-2 remains elusive. We performed correlation analyses to uncover the impacts of wide vaccination on epidemiological characteristics of COVID-19.In addition,we investigated the evolutionary dynamics and genetic diversity of SARS-CoV-2 under immune pressure by utilizing the Bayesian phylodynamic inferences and the lineage entropy calculation respectively. We found that vaccination coverage was negatively related to the infections, severe cases, and deaths of COVID-19 respectively. With the increasing vaccination coverage, the lineage diversity of SARS-CoV-2 dampened, but the rapid mutation rates of the S gene were identified, and the vaccination could be one of the explanations for driving mutations in S gene. Moreover, new epidemics resurged in several countries with high vaccination coverage, questioning their current pandemic control strategies.Hence, integrated vaccination and non-pharmacological interventions are critical to control the pandemic.Furthermore, novel vaccine preparation should enhance its capabilities to curb both disease severity and infection possibility.Jing Yang Min Han Liang Wang Likui Wang Tianrui Xu Linhuan Wu Juncai Ma Gary Wong Wenjun Liu George F.Gao Yuhai Bi 2022Biosafety and Health2022,4,4:0
The monkey microbial biobank brings previously uncultivated bioresources for nonhuman primate and human gut microbiomes显示文摘Impact statement Nonhuman primates(NHPs)such as monkeys are the closest living relatives to humans and are the best available models for causative studies of human health and diseases.Gut microbiomes are intensively involved in host health. In this study,by large-scale cultivation of microbes from fecal samples of monkeys,we obtained previously uncultured bacterial species and constructed a Macaca fascicularis Gut Microbial Biobank(MfGMB).The MfGMB consisted of 250 strains that represent 97 species of 63 genera,25 families, and 4 phyla. The information of the 250 strains and the genomes of 97 cultured species are publicly accessible. The MfGMB represented nearly 50% of core gut microbial compositions at the genus level and covered over 80% of the KO-based known gut microbiome functions of M.fascicularis.Data mining showed that the bacterial species in the MfGMB were prevalent not only in NHPs gut microbiomes but also in human gut microbiomes. This study will help the understanding and future investigations on how gut microbiomes interact with their mammalian hosts.Danhua Li Chang Liu Rexiding Abuduaini Mengxuan Du Yujing Wang Haizhen Zhu Honghe Chen Nan Zhou Yuhua Xin Linhuan Wu Juncai Ma Yuguang Zhou Yong Lu Chengying Jiang Qiang Sun Shuang-Jiang Liu 2022mLife2022,1,2:0
gcCov:Linked open data for global coronavirus studies显示文摘Impact Statement We present a method of mapping data from publicly available genomics and publication resources to the Resource Description Framework(RDF)and implement a server to publish linked open data(LOD).As one of the largest and most comprehensive semantic databases about coronaviruses, the resulted gcCov database demonstrates the capability of using data in the LOD framework to promote correlations between genotypes and phenotypes. These correlations will be helpful for future research on fundamental viral mechanisms and drug and vaccine designs.Wenyu Shi Guomei Fan Zhihong Shen Chuan Hu Juncai Ma Yuanchun Zhou Zhen Meng Songnian Hu Yuhai Bi Liang Wang Haiying Yu Siru Lin Xiuqiang Sun Xinjiao Zhang Dongmei Liu Qinlan Sun Linhuan Wu 2022mLife2022,1,1:0
