1The Coix Genome Provides Insights into Panicoideae Evolution and Papery Hull Domestication显示文摘Coix is a grass crop domesticated as early as the Neolithic era.It is still widely cultivated for both highly nutritional food and medicinal use.However,the genetic study and breeding of this crop are hindered by the lack of a sequenced genome.Here,we report de novo sequencing and assembly of the 1619-Mb genome of Coix,and annotation of 75.39%repeats and 39629 protein-coding genes.Comparative genomics analysis showed that Coix is more closely related to sorghum than maize,but intriguingly only Coix and maize had a recent genome duplication event,which was not detected in sorghum.We further constructed a genetic map and mapped several important traits,especially the strength of hull.Selection of papery hull(thin:easy dehulling)from the stony hull(thick:difficult dehulling)in wild progenitors was a key step in Coix domestication.The papery hull makes seed easier to process and germinate.Anatomic and global transcriptome analysis revealed that the papery hull is a result of inhibition of cell division and wall biogenesis.We also successfully demonstrated that seed hull pressure resistance is controlled by two major quantitative trait loci(QTLs),which are associated with hull thickness and color,respectively.The two QTLs were further fine mapped within intervals of 250 kb and 146 kb,respectively.These resources provide a platform for evolutionary studies and will facilitate molecular breeding of this important crop.Chao Guo Yanan Wang Aiguo Yang Jun He Chaowen Xiao Shanhua Lv Fengming Han Yibing Yuan Yuan Yuan Xiaolong Dong Juan Guo YawenYang-Hailan Liu Ningzhi Zuo Yaxi Hu Kangxu Zhao Zhengbo Jiang Xing Wang Tingting Jiang Yaou Sherf Moju Cao Yuan Wang Zhaobo Long Tingzhao Rong Luqi Huang Shufeng Zhou 2020Molecular Plant2020,13,2:11
2A nomogram for individualized estimation of survival among adult patients with adrenocortical carcinoma after surgery:a retrospective analysis and multicenter validation study显示文摘Background:Clinical outcome of adrenocortical carcinoma(ACC)varies because of its heterogeneous nature and reliable prognostic prediction model for adult ACC patients is limited.The objective of this study was to develop and externally validate a nomogram for overall survival(OS)prediction in adult patients with ACC after surgery.Methods:Based on the data from the Surveillance Epidemiology,and End Results(SEER)database,adults patients diagnosed with ACC between January 1988 and December 2015 were identified and classified into a training set,comprised of 404 patients diagnosed between January 2007 and December 2015,and an internal validation set,com-prised of 318 patients diagnosed between January 1988 and December 2006.The endpoint of this study was OS.The nomogram was developed using a multivariate Cox proportional hazards regression algorithm in the training set and its performance was evaluated in terms of its discriminative ability,calibration,and clinical usefulness.The nomogram was then validated using the internal SEER validation,also externally validated using the Cancer Genome Atlas set(TCGA,82 patients diagnosed between 1998 and 2012)and a Chinese multicenter cohort dataset(82 patients diag-nosed between December 2002 and May 2018),respectively.Results:Age at diagnosis,T stage,N stage,and M stage were identified as independent predictors for OS.A nomo-gram incorporating these four predictors was constructed using the training set and demonstrated good calibration and discrimination(C-index 95%confidence interval[CI],0.715[0.679-0.751]),which was validated in the internal validation set(C-index[95%CI],0.672[0.637-0.707]),the TCGA set(C-index[95%CI],0.810[0.732-0.888])and the Chi-nese multicenter set(C-index[95%CI],0.726[0.633-0.819]),respectively.Encouragingly,the nomogram was able to successfully distinguished patients with a high-risk of mortality in all enrolled patients and in the subgroup analyses.Decision curve analysis indicated that the nomogram was clinically useful and applicable.Conclusions:The study presents a nomogram that incorporates clinicopathological predictors,which can accurately predict the OS of adult ACC patients after surgery.This model and the corresponding risk classification system have the potential to guide therapy decisions after surgery.Jianqiu Kong Junjiong Zheng Jinhua Cai Shaoxu Wu Xiayao Diao Weibin Xie Xiong Chen Chenyi Liao Hao Yu Xinxiang Fan Chaowen Huang Zhuowei Liu Wei Chen Qiang Lv Haide Qin Jian Huang Tianxin Lin 2019Cancer Communications2019,39,1:3
3Ore-Forming Fluids Characteristics and Metallogenesis of the Anjing Hitam Pb-Zn Deposit in Northern Sumatra, Indonesia显示文摘The Anjing Hitam Pb-Zn deposit in northern Sumatra(Indonesia) is one of the largest Pb-Zn deposits in the region. The stratiform orebodies are mainly hosted in the middle member of the Carboniferous–Permian Kluet Formation of the Tapanuli Group. Mineral paragenesis and crosscutting relationships suggest a two-stage Pb-Zn mineralization:(I) sedimentary and(Ⅱ) hydrothermal mineralization. Ore-related calcite from both stages Ⅰ and Ⅱ contains mainly liquid-and gas-liquid two-phase-type fluid inclusions(FI). For stage I ore-forming fluids, FI homogenization temperatures(T_h) are 105 to 199 oC, and the salinities are 9.6 wt.% to 16.6 wt.% NaCleqiv, reflecting low temperature and medium-low salinity; whereas in stage Ⅱ, the T_h(206 to 267 oC) and salinity(19.0 wt.% to 22.5 wt.% NaCleqiv) are considerably higher. Fluid inclusion and C-O isotope characteristics suggest that the stage I ore-forming fluids were mainly derived from a mixture of seawater and magmatic fluids(probably from deep-lying plutons), whereas the stage Ⅱ ore-forming fluids were likely magmatic-derived with wall rock input. 5Genesis of the Binh Do Pb-Zn Deposit in Northern Vietnam:Evidence from H-O-S-Pb Isotope Geochemistry显示文摘The Binh Do Pb-Zn deposit in the Phu Luong region(Thai Nguyen Province,northern Vietnam)is located on the southern margin of the South China Block.The fault-controlled Pb-Zn orebodies are mainly hosted in Upper Paleozoic carbonate formations.In order to reveal the mineralization type and metallogenesis of this deposit,multi-isotopic(S,Pb,H and O)analyses on typical ore and gangue minerals were conducted.The average ore sulfide δ^34 S∑S value is 4.3‰,suggestive of magmatic sulfur.The ore sulfide Pb isotope compositions are homogeneous,with the 206 Pb^204 Pb,207 Pb^204 Pb and 208 Pb^204 Pb values of 18.501 to 18.673,15.707 to 15.798,and 38.911 to 39.428,respectively.Lead isotope model ages of the ore sulfides(240-220 Ma)are consistent with the timing of regional Triassic S-type granite emplacement(250-220 Ma),suggesting that the metals may have been granite-derived.The quartz δDV-SMOW(-82.4‰ to-70.5‰)and δ^18 OH2 O(-0.4‰ to +6.4‰)values suggest that the ore-forming fluids were composed of mixed magmatic and meteoric waters.Combined with the geological features of the Pb-Zn deposit in the region,we propose that the Pb-Zn deposits belong to magmatic-hydrothermal type,rather than MVT-type as previously suggested.The Triassic granites may have contributed the ore-forming material and heat that drove the hydrothermal system.The ore-forming fluids may have migrated into interlayer faults and fractures of the carbonate strata,diluted by subsurface meteoric water and deposited successively the vein-type and stratiform-type Pb-Zn ores.Chaowen Huang Huan Li Chun-Kit Lai 2019Journal of Earth Science2019,30,4:1
6Projection from the Anterior Cingulate Cortex to the Lateral Part of Mediodorsal Thalamus Modulates Vicarious Freezing Behavior显示文摘Emotional contagion, a primary form of empathy, is present in rodents. Among emotional contagion behaviors, social transmission of fear is the most studied.Here, we modified a paradigm used in previous studies to more robustly assess the social transmission of fear in rats that experienced foot-shock. We used resting-state functional magnetic resonance imaging to show that foot-shock experience enhances the regional connectivity of the anterior cingulate cortex(ACC). We found that lesioning the ACC specifically attenuated the vicarious freezing behavior of foot-shock-experienced observer rats. Furthermore, ablation of projections from the ACC to the mediodorsal thalamus(MDL) bilaterally delayed the vicarious freezing responses, and activation of these projections decreased the vicarious freezing responses.Overall, our results demonstrate that, in rats, the ACC modulates vicarious freezing behavior via a projection to the MDL and provide clues to understanding the mechanisms underlying empathic behavior in humans.Chaowen Zheng Yanwang Huang Binshi Bo Lei Wei Zhifeng Liang Zuoren Wang 2020Neuroscience Bulletin2020,36,3:0
7DNA repair-and nucleotide metabolism-related genes exhibit differential CHG methylation patterns in natural and synthetic polyploids (Brassica napus L.)显示文摘Polyploidization plays a crucial role in the evolution of angiosperm species.Almost all newly formed polyploids encounter genetic or epigenetic instabilities.However,the molecular mechanisms contributing to genomic instability in synthetic polyploids have not been clearly elucidated.Here,we performed a comprehensive transcriptomic and methylomic analysis of natural and synthetic polyploid rapeseeds(Brassica napus).Our results showed that the CHG methylation levels of synthetic rapeseed in different genomic contexts(genes,transposon regions,and repeat regions)were signi fi cantly lower than those of natural rapeseed.The total number and length of CHG-DMRs between natural and synthetic polyploids were much greater than those of CG-DMRs and CHH-DMRs,and the genes overlapping with these CHG-DMRs were signi fi cantly enriched in DNA damage repair and nucleotide metabolism pathways.These results indicated that CHG methylation may be more sensitive than CG and CHH methylation in regulating the stability of the polyploid genome of B.napus.In addition,many genes involved in DNA damage repair,nucleotide metabolism,and cell cycle control were significantly differentially expressed between natural and synthetic rapeseeds.Our results highlight that the genes related to DNA repair and nucleotide metabolism display differential CHG methylation patterns between natural and synthetic polyploids and reveal the potential connection between the genomic instability of polyploid plants with DNA methylation defects and dysregulation of the DNA repair system.In addition,it was found that the maintenance of CHG methylation in B.napus might be partially regulated by MET1.Our study provides novel insights into the establishment and evolution of polyploid plants and offers a potentialidea for improving the genomic stability of newly formed Brassica polyploids.Liqin Yin Zhendong Zhu Liangjun Huang Xuan Luo Yun Li Chaowen Xiao Jin Yang Jisheng Wang Qiong Zou Lanrong Tao Zeming Kang Rong Tang Maolin Wang Shaohong Fu 2021Horticulture Research2021,8,1:0

9IDSH: An Improved Deep Supervised Hashing Method for Image Retrieval显示文摘Image retrieval has become more and more important because of the explosive growth of images on the Internet.Traditional image retrieval methods have limited image retrieval performance due to the poor image expression abhility of visual feature and high dimension of feature.Hashing is a widely-used method for Approximate Nearest Neighbor(ANN)search due to its rapidity and timeliness.Meanwhile,Convolutional Neural Networks(CNNs)have strong discriminative characteristics which are used for image classification.In this paper,we propose a CNN architecture based on improved deep supervised hashing(IDSH)method,by which the binary compact codes can be generated directly.The main contributions of this paper are as follows:first,we add a Batch Normalization(BN)layer before each activation layer to prevent the gradient from vanishing and improve the training speed;secondly,we use Divide-and-Encode Module to map image features to approximate hash codes;finally,we adopt center loss to optimize training.Extensive experimental results on four large-scale datasets:MNIST,CIFAR-10,NUS-WIDE and SVHN demonstrate the effectiveness of the proposed method compared with other state-of-the-art hashing methods.Chaowen Lu Feifei Lee Lei Chen Sheng Huang Qiu Chen 2019Computer Modeling in Engineering & Sciences2019,,11:0
