| 1 | THREE DIMENSIONAL NONLINEAR NUMERICAL MODEL WITH INCLINED PRESSURE FOR SALTWATER INTRUSION AT THE YANGTZE RIVER ESTUARY显示文摘A three dimensional nonlinear numerical model with inclined pressure was developed to compute the saltwater intrusion at the Yangtze River Estuary. The σ transformation was introduced in the vertical plane to achieve the same lattices in the whole domain of interest. The mode splitting technique splits the three dimensional governing equations into the surface gravity waves (external mode) and the internal gravity waves (internal mode). And the external mode was solved by the improved double sweep implicit (DSI) finite difference method and the internal mode was solved by the Eulerian Lagrangian method. The Eulerian Lagrangian method could not only reduce the numerical diffusion but also increase the computational accuracy by the improvement of the finite difference scheme in the vertical direction. Application of the model to the Yangtze River Estuary was carried out for the calculation of the saltwater intrusion and the null point. Results of the temporal and spatial distribution of the flow velocity and the salinity coincide with the measured data quite well. | 2 | Clinical applications of MARSALA for preimplantation genetic diagnosis of spinal muscular atrophy显示文摘Conventional PCR methods combined with linkage analysis based on short tandem repeats(STRs) or Karyomapping with single nucleotide polymorphism(SNP) arrays, have been applied to preimplantation genetic diagnosis(PGD) for spinal muscular atrophy(SMA), an autosome recessive disorder. However, it has limitations in SMA diagnosis by Karyomapping, and these methods are unable to distinguish wildtype embryos with carriers effectively. Mutated allele revealed by sequencing with aneuploidy and linkage analyses(MARSALA) is a new method allowing embryo selection by a one-step next-generation sequencing(NGS) procedure, which has been applied in PGD for both autosome dominant and X-linked diseases in our group previously. In this study, we carried out PGD based on MARSALA for two carrier families with SMA affected children. As a result, one of the couples has given birth to a healthy baby free of mutations in SMA-causing gene. It is the first time that MARSALA was applied to PGD for SMA, and we can distinguish the embryos with heterozygous deletion(carriers) from the wild-type(normal) ones accurately through this NGS-based method. In addition, direct mutation detection allows us to identify the affected embryos(homozygous deletion), which can be regarded as probands for linkage analysis, in case that the affected family member is absent. | 3 | Development of typhoon driven wave nowcasting model in Southeast China Sea显示文摘Using optimal interpolation data assimilation of observed wave spectrum around Northeast coast of Taiwan Island, the typhoon driven wave nowcasting model in Southeast China Sea is setup. The SWAN (simulating waves nearshore) model is used to calculate wave field and the input wind field is the QSCAT/NCEP (Quick Scatterometer/National Centers for Environmental Prediction) data. The two-dimensional wavelet transform is applied to analyze the X-band radar image of nearshore wave field and it reveals that the observed wave spectrum has shoaling characteristics in frequency domain. The reverse calculation approach of wave spectrum in deep water is proposed and validated with experimental tests. The two-dimensional digital low-pass filter is used to obtain the initialization wave field. Wave data during Typhoon Sinlaku is used to calibrate the data assimilation parameters and test the reverse calculation approach. Data assimilation corrects the significant wave height and the low frequency spectra energy evidently at Beishuang Station along Fujian Province coast, where the entire assimilation indexes are positive in verification moments. | 5 | CD26 upregulates proliferation and invasion in keloid fibroblasts through an IGF-1-induced PI3K/AKT/mTOR pathway显示文摘Background:Keloid is a fibrotic dermal disease characterized by an abnormal increase in fibroblast proliferation and invasion.These pathological behaviours may be related to the heterogeneity of keloid fibroblasts(KFs);however,because of a lack of effective biomarkers for KFs it is difficult to study the underlying mechanism.Our previous studies revealed that the expansion of CD26+KFs was responsible for increased keloid proliferation and invasion capabilities;the intrinsic relationship and mechanism between CD26 and keloid is therefore worthy of further investigation.The aim of this studywas to explore molecular mechanisms in the process of CD26 upregulated KFs proliferation and invasion abilities,and provide more evidence for CD26 as an effective biomarker of keloid and a new clinical therapeutic target.Methods:Flow cytometry was performed to isolate CD26+/CD26−fibroblasts from KFs and normal fibroblasts.To generate stably silenced KFs for CD26 and insulin-like growth factor-1 receptor(IGF-1R),lentiviral particles encoding shRNA targeting CD26 and IGF-1R were used for transfection.Cell proliferations were analysed by cell counting kit-8 assay and 5-ethynyl-2-deoxyuridine(EdU)incorporation assay.Scratching assay and transwell assay were used to assess cell migration and invasion abilities.To further quantify the regulatory role of CD26 expression in the relevant signalling pathway,RT-qPCR,western blot,ELISA,PI3K activity assay and immunofluorescence were used.Results:Aberrant expression of CD26 in KFs was proven to be associated with increased proliferation and invasion of KFs.Furthermore,the role of the IGF-1/IGF-1 receptor axis was also studied in CD26 and was found to upregulate KF proliferation and invasion.The PI3K/protein kinase B(AKT)/mammalian target of rapamycin(mTOR)pathway was shown to affect CD26-regulated KF proliferation and invasion by increasing phosphorylation levels of S6 kinase and 4E-binding protein.Conclusions:CD26 can be the effective biomarker for KFs,and its expression is closely related to proliferation and invasion in keloids through the IGF-1-induced PI3K/AKT/mTOR pathway.This work provides a novel perspective on the pathological mechanisms affecting KFs and therapeutic strategies against keloids. | Yu Xin Peiru Min Heng Xu Zheng Zhang Yan Zhang Yixin Zhang | 2020 | Burns & Trauma2020,8,1: | 5 |

| 9 | The adsorption properties of NaY zeolite for separation of ethylene glycol and 1,2-butanediol: Experiment and molecular modelling显示文摘The separation of ethylene glycol(EG)and 1,2-butanediol(1,2-BDO)azeotrope in the synthesis process of EG via coal and biomass is becoming of increasing commercial and environmental importance.Selective adsorption is deemed as the most promising methods because of energy saving and environment favorable.In this paper,NaY zeolite was used to separate 1,2-BDO from EG,and its adsorption properties was then investigated.The isotherms of EG and 1,2-BDO in vapor and liquid phases from 298 to 328 K indicated that they fitted Langmuir model quite well,and the NaY zeolite absorbent favored EG more than 1,2-BDO.The Grand Canonical Monte Carlo(GCMC)and molecular dynamics(MD)simulation techniques were conducted to investigate the competition adsorption and diffusion characteristics in different adsorption regions.It was observed that EG and 1,2-BDO molecules all have the most probable locations of the center of the 12-membered ring near the Na cations.The diffusivities of EG are lower than those of 1,2-BDO at the same adsorption concentration.At last,the breakthrough curves of the binary mixture regressed from the empirical Dose–Response model in fixed-bed column showed that the adsorption selectivity of EG could reach to as high as 2.43,verified that the NaY zeolite could effectively separate EG from 1,2-BDO.This work is also helpful for further separation of other dihydric alcohol mixtures from coal and biomass fermentation. | Pei Xiong Peng He Yixin Qu Liguo Wang Yan Cao Shuang Xu Jiaqiang Chen Muhammad Ammar Huiquan Li | 2021 | Green Energy & Environment2021,6,1: | 3 |
| 10 | Downregulated cytotoxic CD8^(+)T-cell identifies with the NKG2A-soluble HLA-E axis as a predictive biomarker and potential therapeutic target in keloids显示文摘Keloids are an abnormal fibroproliferative wound-healing disease with a poorly understood pathogenesis,making it difficult to predict and prevent this disease in clinical settings.Identifying disease-specific signatures at the molecular and cellular levels in both the blood circulation and primary lesions is urgently needed to develop novel biomarkers for risk assessment and therapeutic targets for recurrence-free treatment.There is mounting evidence of immune cell dysregulation in keloid scarring.In this study,we aimed to profile keloid scar tissues and blood cells and found that downregulation of cytotoxic CD8^(+)T cells is a keloid signature in the peripheral blood and keloid lesions.Single-cell RNA sequencing revealed that the NKG2A/CD94 complex was specifically upregulated,which might contribute to the significant reduction in CTLs within the scar tissue boundary.In addition,the NKG2A/CD94 complex was associated with high serum levels of soluble human leukocyte antigen-E(sHLA-E).We subsequently measured sHLA-E in our hospital-based study cohort,consisting of 104 keloid patients,512 healthy donors,and 100 patients with an interfering disease.The sensitivity and specificity of sHLA-E were 83.69%(87/104)and 92.16%(564/612),respectively,and hypertrophic scars and other unrelated diseases exhibited minimal interference with the test results.Furthermore,intralesional therapy with triamcinolone combined with 5-fluorouracil drastically decreased the sHLA-E levels in keloid patients with better prognostic outcomes,while an incomplete reduction in the sHLA-E levels in patient serum was associated with higher recurrence.sHLA-E may effectively serve as a diagnostic marker for assessing the risk of keloid formation and a prognostic marker for the clinical outcomes of intralesional treatment. | Heng Xu Zhu Zhu Jian Hu Jiawei Sun Yan Wo Xianshu Wang Hongzhi Zou Bin Li Yixin Zhang | 2022 | Cellular & Molecular Immunology2022,19,4: | 3 |
| 11 | Tectonic and Hydrocarbon Accumulation Elements Characteristics of the Tethyan Realm in South China显示文摘The evolution of the global Tethys Sea can be classified into three stages, Proto-Tethys, Paleo-Tethys and Neo-Tethys. The Tethyan realm has distinctive features of zonations and segmentations along north-south and east-west, respectively, and has variable richness in oil and gas. The petroleum geological conditions of Tethys are complicated, partly represented by multi-layer of source and seal rocks, and reservoirs. The hydrocarbon accumulation elements and periods of the Tethyan realm show gradually younger from west to east and north to south. South China is located in the north belt and Yangtze segment of the Tethyan realm, and its polycyclic tectonic movements were governed by the Tethyan and Pacific realms. The blocks in South China rotated clockwise and counter-clockwise during their drift northward from Gondwana. The belts and segmentations of Tethys in South China are also clear, with six tectonic belts including: Chuxiong-Sichuan; middle Guizhou-Hunan-Hubei; lower Yangtze; Xuefeng-Jiangnan; Guangxi-Hunan-Jiangxi; and Cathaysia. Numerous faults, including compressional, compressional-shear, extensional, extensional-shear and shear are well developed in South China. The fault strikes are mainly NE, NW and NS, in which the NE is the dominant direction. Lower, middle and upper hydrocarbon assemblages, respectively corresponding to Proto-, Paleo- and Neo-Tethys, formed in the Tethyan realm of South China with the lower and middle having excellent hydrocarbon accumulation conditions. | 12 | Distribution characteristics of lipids in hadal sediment in the Yap Trench显示文摘In this study,cored sediment samples collected by the Jiaolong Submersible at 6779 m depth from the hadal zone of the Yap Trench in May 2016 were sliced in 1-cm interval from top to bottom,and lipids in each sediment layer were quantitatively and qualitatively analyzed.The vertical distribution profiles of the lipids in the sediment sample,their main existing forms,and their possible sources were investigated.The results show that the concentration of lipid in the surface sediment was the highest with the carbon number from 12 to 27,dominated by medium and short-chain lipids.The total concentration of fatty acids in surface sediment was much higher than those in the offshore and deep-sea areas,being up to 325.77μg/g due to the funnel effect caused by the“V”terrain of the trench.Fatty acid 18:0 was the most abundant lipids in the sediment sample.Abnormal high concentrations of fatty acid 18:1ω7 and alkanes indicated the existence of hydrothermal fluids in the study area.In addition,saturated fatty acids and monounsaturated fatty acids existed mainly in free form,and polyunsaturated fatty acids existed mainly in bound form.Most of the alkanes were in bound form,and their major source was autochthounous input.The carbon number of alcohols in the sediment sample ranged from 12 to 20,mainly existed in bound form.The source of fatty acids was mainly autochthonous input,and the neutral lipids had both marine and terrestrial origin.This is the first study of lipids in hadal sediment of the Yap Trench.The results will promote deeper understanding of organic carbon cycle in marine environment. | YAN Yixin SUN Chengjun HUANG Yuhuan CAO Wei JIANG Fenghua YANG Guipeng DING Haibing | 2020 | Journal of Oceanology and Limnology2020,38,3: | 2 |
| 13 | Prediction of a common neutralizing epitope of H5N1 avian influenza virus by in silico molecular docking显示文摘The H5N1 avian influenza virus (AIV) has widely spread in Asia, Europe and Africa, making a large amount of economic loss. Recently, our research group has screened a common neutralizing mono- clonal antibody named 8H5, which can neutralize almost all H5 subtype AIV ever isolated so far. Obvi- ously, this monoclonal antibody would benefit for research and development of the universal AIV vac- cine and design of the drug against H5N1 AIV in high mutation rate. In this study, the homology mod- eling was applied to generate the 3D structure of 8H5 Fab fragment, and 'canonical structure' method was used to define the specified loop conformation of CDR regions. The model was subjected to en- ergy minimization in cvff force field with Discovery module in Insight II program. The resulting model has correct stereochemistry as gauged from the Ramachandran plot calculation and good 3D-structure compatibility as assessed by interaction energy analysis, solvent accessible surface (SAS) analysis, and Profiles-3D approach. Furthermore, the 8H5 Fab model was subjected to docking with three H5 subtype hemagglutinin (HA) structures deposited in PDB (ID No: 1jsm, 2ibx and 2fk0) respectively. The result indicates that the three docked complexes share a common binding interface, but differ in bind- ing angle related with HA structure similarity between viral subtypes. In the light of the three HA inter- faces with structural homology analysis, the common neutralizing epitope on HA recognized by 8H5 consists of 9 incontinuous amino acid residues: Asp68, Asn72, Glu112, Lys113, Ile114, Pro118, Ser120, Tyr137, Tyr252 (numbered as for 1jsm sequence). | 16 | SPM-IS: An auto-algorithm to acquire a mature soybean phenotype based on instance segmentation显示文摘Mature soybean phenotyping is an important process in soybean breeding;however, the manual process is time-consuming and labor-intensive. Therefore, a novel approach that is rapid, accurate and highly precise is required to obtain the phenotypic data of soybean stems, pods and seeds. In this research, we propose a mature soybean phenotype measurement algorithm called Soybean Phenotype Measure-instance Segmentation(SPM-IS). SPM-IS is based on a feature pyramid network, Principal Component Analysis(PCA) and instance segmentation. We also propose a new method that uses PCA to locate and measure the length and width of a target object via image instance segmentation. After 60,000 iterations, the maximum mean Average Precision(m AP) of the mask and box was able to reach 95.7%. The correlation coefficients R^(2) of the manual measurement and SPM-IS measurement of the pod length, pod width, stem length, complete main stem length, seed length and seed width were 0.9755, 0.9872, 0.9692, 0.9803,0.9656, and 0.9716, respectively. The correlation coefficients R^(2) of the manual counting and SPM-IS counting of pods, stems and seeds were 0.9733, 0.9872, and 0.9851, respectively. | 20 | New Algorithm Rules Out Acute-on-chronic Liver Failure Development within 28 Days from Acute Decompensation of Cirrhosis显示文摘Background and Aims:Approximately 10%of patients with acute decompensated(AD)cirrhosis develop acute-on-chronic liver failure(ACLF)within 28 days.Such cases have high mortality and are difficult to predict.Therefore,we aimed to establish and validate an algorithm to identify these patients on hospitalization.Methods:Hospitalized patients with AD who developed ACLF within 28 days were considered pre-ACLF.Organ dysfunction was defined accord-ing to the chronic liver failure-sequential organ failure as-sessment(CLIF-SOFA)criteria,and proven bacterial infec-tion was taken to indicate immune system dysfunction.A retrospective multicenter cohort and prospective one were used to derive and to validate the potential algorithm,re-spectively.A miss rate of<5%was acceptable for the calcu-lating algorithm to rule out pre-ACLF.Results:In the deri-vation cohort(n=673),46 patients developed ACLF within 28 days.Serum total bilirubin,creatinine,international normalized ratio,and present proven bacterial infection at admission were associated with the development of ACLF.AD patients with≥2 organ dysfunctions had a higher risk for pre-ACLF patients[odds ratio=16.58195%confidence interval:(4.271-64.363),p<0.001].In the derivation co-hort,67.5%of patients(454/673)had≤1 organ dysfunction and two patients(0.4%)were pre-ACLF,with a miss rate of 4.3%(missed/total,2/46).In the validation cohort,65.9%of patients(914/1388)had≤1 organ dysfunction,and four(0.3%)of them were pre-ACLF,with a miss rate of 3.4%(missed/total,4/117).Conclusions:AD patients with≤1 organ dysfunction had a significantly lower risk of developing ACLF within 28 days of admission and could be safely ruled out with a pre-ACLF miss rate of<5%. | Xiaoting Tang Hai Li Guohong Deng Xin Zheng Xianbo Wang Yan Huang Yanhang Gao Zhongji Meng Zhiping Qian Feng Liu Xiaobo Lu Yu Shi Beiling Li Wenyi Gu Xiaomei Xiang Yan Xiong Yixin Hou Jun Chen Na Gao Sen Luo Liujuan Ji Jing Li Rongjiong Zheng Haotang Ren Jinjun Chen | 2023 | Journal of Clinical and Translational Hepatology2023,11,3: | 1 |
