| 1 | Identification and screening of nitrogenefficient cotton genotypes under low and normal nitrogen environments at the seedling stage显示文摘Background: Large quantities of nitrogen(N) fertilizer applied to cotton cropping systems support high yields but cause adverse environmental impacts such as N_20 emission and water eutrophication. The development of cotton cultivars with higher N use efficiencies suitable for low-N conditions is therefore important for sustainable production. In this study, we evaluated 100 cotton genotypes in 2016 for N use efficiency and related traits at the seedling stage.Methods: Sand culture experiment was conducted with low N levels(0.01 g·kg^(-1)) or normal N levels(0.1 g·kg^(-1)).We investigated plant height, SPAD value(soil plant analysis development chlorophyll meter), dry weight, N accumulation, N utilization efficiency, and N uptake efficiency. Through descriptive statistics, principal component analysis and heatmap clustering analysis, we confirmed the evaluation index system of N-efficient genotypes and the classification of N-efficient genotypes.Results: Significant differences were observed among N levels and genotypes for all agronomic traits and N levels.Coefficients of variation varied greatly and ranged from 6.7~28.8 and 7.4~20.8 under low-N and normal-N treatment, respectively. All traits showed highly significant positive correlations with each other, except SPAD value.The principal components under both N levels were similar, showing that total dry weight, aboveground dry weight, total N accumulation, and N uptake efficiency were important components. We confirmed these four traits as suitable screening indexes for low N tolerance. Based on the results of heatmap clustering and scatter diagram analysis of N efficiency value, 10 genotypes were found low-N tolerant, in which five varieties were inefficient under both low and normal N conditions, while four varieties were found efficient under low-N conditions but inefficient under normal-N conditions. Only one variety was efficient under both low and normal-N conditions. Meanwhile, 20 genotypes were identified as low-N sensitive ones, in which 19 genotypes were inefficient under low-N conditions but efficient under normal-N conditions, one variety was inefficient under both low and normal-N conditions.Conclusion: We preliminarily identified Kashi as a low-N tolerant and N-efficient cotton genotype, and CCRI 64 as a lowN sensitive and N-inefficient cotton genotype. | 2 | Genome-wide identification of OSCA gene family and their potential function in the regulation of dehydration and salt stress in Gossypium hirsutum显示文摘Background:Cotton(Gossypium hirsutum) provides the largest natural fiber for the textile manufacturing industries,but its production is on the decline due to the effects of salinity.Soil salt-alkalization leads to damage in cotton growth and a decrease in yields.Hyperosmolality-gated calcium-permeable channels(OSCA) have been found to be involved in the detection of extracellular changes which trigger an increase in cytosolic free calcium concentration.Hyperosmolality-induced calcium ion increases have been widely speculated to be playing a role in osmosensing in plants.However,the molecular nature of the corresponding calcium ion channels remains unclearly.In this research work,we describe the OSCA genes and their putative function in osmosensing in plants by carrying out genomewide identification,characterization and functional analysis of the significantly up-regulated OSCA gene,GhOSCA1.1 through reverse genetics.Result:A total of 35,21 and 22 OSCA genes were identified in G.hirsutum,G.arboreum,and G.raimondii genomes,respectively,and were classified into four different clades according to their gene structure and phylogenetic relationship.Gene and protein structure analysis indicated that 35 GhOSCA genes contained a conserved RSN17 TM(PF02714) domain.Moreover,the cis-regulatory element analysis indicated that the OSCA genes were involved in response to abiotic stress.Furthermore,the knockdown of one of the highly up-regulated genes,GhOSCA1.1 showed that the virus-induced gene silenced(VIGS) plants were highly sensitive to dehydration and salinity stresses compared with the none VIGS plants as evident with higher concentration levels of oxidant enzymes compared with the antioxidant enzymes on the leaves of the stressed plants.Conclusion:This study provides the first systematic analysis of the OSCA gene family and will be important for understanding the putative functions of the proteins encoded by the OSCA genes in cotton.These results provide a new insight of defense responses in general and lay the foundation for further investigation of the molecular role played by the OSCA genes,thereby providing suitable approaches to improve crop performance under salinity and drought stress conditions. | YANG Xiu XU Yanchao YANG Fangfang MAGWANGA Richard Odongo CAI Xiaoyan WANG Xingxing WANG Yuhong HOU Yuqing WANG Kunbo LIU Fang ZHOU Zhongli | 2019 | Journal of Cotton Research2019,2,2: | 7 |

| 4 | A genome-wide analysis of SWEET gene family in cotton and their expressions under different stresses显示文摘Background: The SWEET(Sugars will eventually be exported transporters) gene family plays multiple roles in plant physiological activities and development process. It participates in reproductive development and in the process of sugar transport and absorption, plant senescence and stress responses and plant-pathogen interaction. However,thecomprehensive analysis of SWEET genes has not been reported in cotton.Results: In this study, we identified 22, 31, 55 and 60 SWEET genes from the sequenced genomes of Gossypium arboreum, G. raimondii, G. hirsutum and G. barbadense, respectively. Phylogenetic tree analysis showed that the SWEET genes could be divided into four groups, which were further classified into 14 sub-clades. Further analysis of chromosomal location, synteny analysis and gene duplication suggested that the orthologs showed a good collinearity and segmental duplication events played a crucial role in the expansion of the family in cotton. Specific MtN3_slv domains were highly conserved between Arobidopsis and cotton by exon-intron organization and motif analysis. In addition, the expression pattern in different tissues indicated that the duplicated genes in cotton might have acquired new functions as a result of sub-functionalization or neo-funtionalization. The expression pattern of SWEET genes showed that the different genes were induced by diverse stresses. The identification and functional analysis of SWEET genes in cotton may provide more candidate genes for genetic modification.Conclusion: SWEET genes were classified into four clades in cotton. The expression patterns suggested that the duplicated genes might have experienced a functional divergence. | 5 | The current status of nitrogen fertiliser use efficiency and future research directions for the Australian cotton industry显示文摘Fifty years of sustained investment in research and development has left the Australian cotton industry well placed to manage nitrogen(N) fertiliser. The average production in the Australian cotton industry today is greater than two tonnes of lint per hectare due to improved plant genetics and crop management. However, this average yield is well below the yield that would be expected from the amount of N fertiliser used. It is clear from the recent studies that across all growing regions, conversion of fertiliser N into lint is not uniformly occurring at application rates greater than 200-240 kg·hm^(-2) of N. This indicates that factors other than N availability are limiting yield, and that the observed nitrogen fertiliser use efficiency(NFUE) values may be caused by subsoil constraints such as sodicity and compaction. There is a need to investigate the impact of subsoil constraints on yield and NFUE.Gains in NFUE will be made through improved N fertiliser application timing, better targeting the amount of fertiliser applied for the expected yield, and improved soil N management. There is also a need to improve the ability and confidence of growers to estimate the contribution of soil N mineralisation to the crop N budget. Many Australian studies including data that could theoretically be collated in a meta-analysis suggest relative NFUE values as a function of irrigation technique; however, with the extensive list of uncontrolled variables and few studies using non-furrow irrigation, this would be a poor substitute for a single field-based study directly measuring their efficacies. In irrigated cotton, a re-examination of optimal NFUE is due because of the availability of new varieties and the potential management and long-term soil resilience implications of the continued removal of mineralised soil N suggested by high NFUE values. | 6 | Genome-wide identification and expression analysis of Gossypium RING-H2 finger E3 ligase genes revealed their roles in fiber development,and phytohormone and abiotic stress responses显示文摘Background: RING-H2 finger E3 ligase(RH2FE3) genes encode cysteine-rich proteins that mediate E3 ubiquitin ligase activity and degrade target substrates. The roles of these genes in plant responses to phytohormones and abiotic stresses are well documented in various species, but their roles in cotton fiber development are poorly understood. To date, genome-wide identification and expression analyses of Gossypium hirsutum RH2FE3 genes have not been reported.Methods: We performed computational identification, structural and phylogenetic analyses, chromosomal distribution analysis and estimated K_a/K_s values of G. hirsutum RH2FE3 genes. Orthologous and paralogous gene pairs were identified by all-versus-all BLASTP searches. We predicted cis-regulatory elements and analyzed microarray data sets to generate heatmaps at different development stages. Tissue-specific expression in cotton fiber, and hormonal and abiotic stress responses were determined by quantitative real time polymerase chain reaction(qRT-PCR) analysis.Results: We investigated 140 G. hirsutum, 80 G. arboreum, and 89 G. raimondi putative RH2FE3 genes and their evolutionary mechanisms and compared them with orthologs in Arabidopsis and rice. A domain-based analysis of the G.hirsutum RH2FE3 genes predicted conserved signature motifs and gene structures. Chromosomal localization showed the genes were distributed across al G. hirsutum chromosomes, and 60 duplication events(4 tandem and 56 segmental duplications) and 98 orthologs were detected. cis-elements were detected in the promoter regions of G. hirsutum RH2FE3 genes. Microarray data and qR T-PCR analyses showed that G. hirsutum RH2FE3 genes were strongly correlated with cotton fiber development. Additional y, almost al the identified genes were up-regulated in response to phytohormones(brassinolide, gibberel ic acid(GA), indole-3-acetic acid(IAA), and salicylic acid(SA)) and abiotic stresses(cold, heat,drought, and salt).Conclusions: The genome-wide identification, comprehensive analysis, and characterization of conserved domains and gene structures, as wel as phylogenetic analysis, cis-element prediction, and expression profile analysis of G. hirsutum RH2FE3 genes and their roles in cotton fiber development and responses to plant hormones and abiotic stresses are reported here for the first time. | 8 | Genome-wide identification of Gossypium INDETERMINATE DOMAIN genes and their expression profiles in ovule development and abiotic stress responses显示文摘Background:INDETERMINATE DOMAIN(IDD)transcription factors form one of the largest and most conserved gene families in plant kingdom and play important roles in various processes of plant growth and development,such as flower induction in term of flowering control.Till date,systematic and functional analysis of IDD genes remained infancy in cotton.Results:In this study,we identified total of 162 IDD genes from eight different plant species including 65 IDD genes in Gossypium hirsutum.Phylogenetic analysis divided IDDs genes into seven well distinct groups.The gene structures and conserved motifs of GhIDD genes depicted highly conserved exon-intron and protein motif distribution patterns.Gene duplication analysis revealed that among 142 orthologous gene pairs,54 pairs have been derived by segmental duplication events and four pairs by tandem duplication events.Further,Ka/Ks values of most of orthologous/paralogous gene pairs were less than one suggested the purifying selection pressure during evolution.Spatiotemporal expression pattern by qRT-PCR revealed that most of the investigated GhIDD genes showed higher transcript levels in ovule of seven days post anthesis,and upregulated response under the treatments of multiple abiotic stresses.Conclusions:Evolutionary analysis revealed that IDD gene family was highly conserved in plant during the rapid phase of evolution.Whole genome duplication,segmental as well as tandem duplication significantly contributed to the expansion of IDD gene family in upland cotton.Some distinct genes evolved into special subfamily and indicated potential role in the allotetraploidy Gossypium hisutum evolution and development High transcript levels of GhIDD genes in ovules illustrated their potential roles in seed and fiber development Further,upregulated responses of GhIDD genes under the treatments of various abiotic stresses suggested them as important genetic regulators to improve stress resistance in cotton breeding. | ALI Faiza QANMBER Ghulam LI Yonghui MA Shuya LU Lili YANG Zuoren WANG Zhi LI Fuguang | 2019 | Journal of Cotton Research2019,2,1: | 5 |
| 9 | Screening and evaluation of reliable traits of upland cotton(Gossypium hirsutum L.)genotypes for salt tolerance at the seedling growth stage显示文摘Background:Salt stress significantly inhibits the growth,development,and productivity of cotton because of osmotic,ionic,and oxidative stresses.Therefore,the screening and development of salt tolerant cotton cultivars is a key issue towards sustainable agriculture.This study subjected 11 upland cotton genotypes at the seedling growth stage to five different salt concentrations and evaluated their salt tolerance and reliable traits.Results:Several morpho-physiological traits were measured after 10 days of salinity treatment and the salt tolerance performance varied significantly among the tested cotton genotypes.The optimal Na Cl concentration for the evaluation of salt tolerance was 200 mmol·L-1.Membership function value and salt tolerance index were used to identify the most consistent salt tolerance traits.Leaf relative water content and photosynthesis were identified as reliable indicators for salt tolerance at the seedling stage.All considered traits related to salt tolerance indices were significantly and positively correlated with each other except for malondialdehyde.Cluster heat map analysis based on the morpho-physiological salt tolerance-indices clearly discriminated the 11 cotton genotypes into three different salt tolerance clusters.Cluster I represented the salt-tolerant genotypes(Z9807,Z0228,and Z7526)whereas clusters II(Z0710,Z7514,Z1910,and Z7516)and III(Z0102,Z7780,Z9648,and Z9612)represented moderately salttolerant and salt-sensitive genotypes,respectively.Conclusions:A hydroponic screening system was established.Leaf relative water content and photosynthesis were identified as two reliable traits that adequately represented the salt tolerance of cotton genotypes at the seedling growth stage.Furthermore,three salt-tolerant genotypes were identified,which might be used as genetic resources for the salt-tolerance breeding of cotton. | SIKDER Ripon Kumar WANG Xiangru JIN Dingsha ZHANG Hengheng GUI Huiping DONG Qiang PANG Nianchang ZHANG Xiling SONG Meizhen | 2020 | Journal of Cotton Research2020,3,2: | 5 |

| 11 | Feasibility study on the use of near-infrared spectroscopy for rapid and nondestructive determination of gossypol content in intact cottonseeds显示文摘Background:Gossypol found in cottonseeds is toxic to human beings and monogastric animals and is a primary parameter for the integrated utilization of cottonseed products.It is usually determined by the techniques relied on complex pretreatment procedures and the samples after determination cannot be used in the breeding program,so it is of great importance to predict the gossypol content in cottonseeds rapidly and nondestructively to substitute the traditional analytical method.Results:Gossypol content in cottonseeds was investigated by near-infrared spectroscopy(NIRS)and high-performance liquid chromatography(HPLC).Partial least squares regression,combined with spectral pretreatment methods including Savitzky-Golay smoothing,standard normal variate,multiplicative scatter correction,and first derivate were tested for optimizing the calibration models.NIRS technique was efficient in predicting gossypol content in intact cottonseeds,as revealed by the root-mean-square error of cross-validation(RMSECV),root-mean-square error of prediction(RMSEP),coefficient for determination of prediction(R_(p)^(2)),and residual predictive deviation(RPD)values for all models,being 0.05∼0.07,0.04∼0.06,0.82∼0.92,and 2.3∼3.4,respectively.The optimized model pretreated by Savitzky-Golay smoothing+standard normal variate+first derivate resulted in a good determination of gossypol content in intact cottonseeds.Conclusions:Near-infrared spectroscopy coupled with different spectral pretreatments and partial least squares(PLS)regression has exhibited the feasibility in predicting gossypol content in intact cottonseeds,rapidly and non destructively.It could be used as an alternative method to substitute for traditional one to determi ne the gossypol content in intact cottonseeds. | LI Cheng SU Bangsong ZHAO Tianlun LI Cong CHEN Jinhong ZHU Shuijin | 2021 | Journal of Cotton Research2021,4,2: | 4 |

| 13 | Comparative transcriptome study provides insights into acquisition of embryogenic ability in upland cotton during somatic embryogenesis显示文摘Background: The conversion from non-embryogenic callus(NEC) to embryogenic callus(EC) is the key bottleneck step in regeneration of upland cotton(Gossypium hirsutum), and hinders the transgenic breeding of upland cotton.To investigate molecular mechanisms underlying acquisition of embryogenic potential during this process, comparation analysis of transcriptome dynamics between two upland cotton cultivars with different somatic embryogenesis abilities was conducted.Results: Differentially expressed genes involved in the transformation from NEC to EC were detected in the two different cultivars. Principal component analysis based on DEGs showed that the NEC tissues of the two cultivars were highly heterogeneous, whereas the derived EC tissues were similar, which suggested the homogeneousness of EC between different lines. In the highly embryogenic cultivar CCRI 24, more of these genes were down-regulated, whereas,in the recalcitrant cultivar CCRI 12, more were up-regulated. Bioinformatics analysis on these DEGs showed that the vast majority of differentially expressed genes were enriched in metabolism and secondary metabolites biosynthesis pathways. Flavonoid biosynthesis and phenylpropanoid biosynthesis pathways were enriched in both cultivars,and the associated genes were down-regulated more in CCRI 24 than in CCRI 12. We deduced that vigorous secondary metabolism in CCRI 12 may hinder primary metabolism, resulting in tardiness of cell differentiation.Interestingly, genes involved in the plant hormone signal transduction pathway were enriched in the recalcitrant cultivar CCRI 12 but not in CCRI 24, suggesting more radical regulation of hormone signal transduction in the recalcitrant cultivar. Signal transduction rather than biosynthesis of plant hormones is more likely to be the determining factor triggering NEC to EC transition in recalcitrant cotton lines. Transcription factor encoding genes showed differential regulation between two cultivars.Conclusions: Our study provides valuable information about the molecular mechanism of conversion from NEC to EC in cotton and allows for identification of novel genes involved. | 16 | QTL and genetic analysis controlling fiber quality traits using paternal backcross population in upland cotton显示文摘Background:Genetic improvement in fiber quality is one of the main challenges for cotton breeders.Quantitative trait loci(QTL)mapping provides a powerful approach to dissect the molecular mechanism in fiber quality traits.In present study,F14 recombinant inbred line(RIL)population was backcrossed to paternal parent for a paternal backcross(BC/P)population,deriving from one upland cotton hybrid.Three repetitive BC/P field trials and one maternal backcross(BC/M)field trial were performed including both two BC populations and the original RIL population.Results:In total,24 novel QTLs are detected for fiber quality traits and among which 13 QTLs validated previous results.Thirty-five QTLs in BC/P populations explain 5.01%–22.09%of phenotype variation(PV).Among the 35 QTLs,23 QTLs are detected in BC/P population alone.Present study provides novel alleles of male parent for fiber quality traits with positive genetic effects.Particularly,qFS-Chr3–1 explains 22.09%of PV in BC/P population,which increaseds 0.48 cN·tex−1 for fiber strength.A total of 7,2,8,2 and 6 QTLs explain over 10.00%of PV for fiber length,fiber uniformity,fiber strength,fiber elongation and fiber micronaire,respectively.In RIL population,six common QTLs are detected in more than one environment:qFL-Chr1–2,qFS-Chr5–1,qFS-Chr9–1,qFS-Chr21–1,qFM-Chr9–1 and qFM-Chr9–2.Two common QTLs of qFE-Chr2–2(TMB2386-SWU12343)and qFM-Chr9–1(NAU2873-CGR6771)explain 22.42%and 21.91%of PV.The region between NAU4034 and TMB1296 harbor 30 genes(379 kb)in A05 and 42 genes(49 kb)in D05 for fiber length along the QTL qFL-Chr5–1 in BC/P population,respectively.In addition,a total of 142 and 46 epistatic QTLs and QTL×environments(E-QTLs and QQEs)are identified in recombinant inbred lines in paternal backcross(RIL-P)and paternal backcross(BC/P)populations,respectively.Conclusions:The present studies provide informative basis for improving cotton fiber quality in different populations. | MA LingLing SU Ying NIE Hushuai CUI Yupeng CHENG Cheng IJAZ Babar HUA Jinping | 2020 | Journal of Cotton Research2020,3,3: | 3 |

In most cases, Rf genes encoded pentatricopeptide repeat(PPR) proteins and several Rf genes are present in clusters of similar Rf-PPR-like(RFL) genes. However, the Rf genes in cotton were not fully characterized until now.Results: In total, 35 RFL genes were identified in G. hirsutum, 16 in G. arboreum, and 24 in G. raimondii. Additionally,four RFL-rich regions were identified; the RFL-rich region in Gh_D05 is the probable location of Rf-PPR genes in cotton and will be studied further in the future. Furthermore, an insertion sequence was identified in the promoter sequence of Gh_D05 G3392 gene in the restorer line, as compared with the CMS-D2 line and maintainer lines. An InDel-R marker was then developed and could be used to distinguish the restorer line carrying Rfl from other genotypes without the Rf1 allele.Conclusion: In this study, genome-wide identification and analysis of RFL genes have identified the candidate Rf-PPR genes for CMS in Gossypium. | 20 | Genotypic variation in spatiotemporal distribution of canopy light interception in relation to yield formation in cotton显示文摘Background: Within-canopy interception of photosynthetically active radiation(PAR) impacts yield and other agronomic traits in cotton(Gossypium hirsutum L.). Field experiments were conducted to investigate the influence of 6 cotton varieties(they belong to 3 different plant types) on yield, yield distribution, light interception(LI), LI distribution and the relationship between yield formation and LI in Anyang, Henan, in 2014 and 2015.Result: The results showed that cotton cultivars with long branches(loose-type) intercepted more LI than did cultivars with short branches(compact-type), due to increased LI in the middle and upper canopy. Although loose-type varieties had greater LI, they did not yield significantly higher than compact-type varieties, due to decreased harvest index. Therefore, improving the harvest index by adjusting the source-to-sink relationship may further increase cotton yield for loose-type cotton. In addition, there was a positive relationship between reproductive organ biomass accumulation and canopy-accumulated LI, indicating that enhancing LI is important for yield improvement for each cultivar.
